For Youtube, I download the video using keepvid (HQ .flv) and I convert the file using "Pazera Free FLV to AVI Converter". I've had a good experience with Pazera so far, so I recommend it (: Google the program - it should be a free application, from my memory. (If you do use this program and the file has Chinese or Japanese characters, try renaming it to English because sometimes it won't convert.)

I just use the NicoTube Download Helper Google Chrome extension, and download files as they are uploaded to the server (mp4 usually, occasionally flv and swf)
